Check emission light on after battery disconection

I have recently had to do a fuse check on fuse box under the bonnet of car
take out battery, battery holder etc etc, the pain it is to get to the fuses etc
put in a complete new fuse box, all fuses fine, put everything back together but now check emissions warning comes on with the check engine light light etc
Car is fine, running perfect but cant get this warning light off, mot coming up soon so will fail straight away with light on
any sugestions
